This is a short history of the Quake Renaissance, the surprising rebirth of a 25 year old retro game mod community. The best method i have seen with Quake 4 is to find a ambient occlusion algorithim and filter that is least noticable. The issue you are having is because skyboxes have collison and therefor will have ambient occlusion ( game wasnt designed for it ).
